The only real flaw in the movie was the absence of SHIELD and the Avengers. One can argue whether the threat of the Mandarin was something originally within their scope, but once Tony Stark became a prime target, it was incredibly odd not to see SHIELD all over his Malibu house, or for Tony not to call one of his fellow Avengers for help when he's stranded in Tennessee. Not to mention that Pepper didn't reach out to them either, and yet in the past she had no hesitation in calling SHIELD.
From a storytelling perspective, you can see why they structured it this way, Tony on his own is much more compelling, and it made for a great movie. But the juggling act that Marvel is doing, where they've planned a progression of standalone movies mixed in with Avengers sequels is going to be an increasingly tricky act to pull off.
